I'm assuming the "alias" is because of the foreign nature of your birth name? If so, I dont see why that would be a problem at all. Many people prefer to use English names as they're easier to pronounce.
You can have your name written as pretty much whatever you like on your degree, the first question when applying for graduation is always, "write your name as you would like it to appear on your degree".
I doubt if CBP cares how you spell your name, but rather that you are indeed the person represented in both the passport and the degree and that you are in fact a Canadian citizen with proper credentials. Bring your birth certificate and sealed transcripts as further proof, just in case.
Just be prepared to explain why if you ever get asked. You'd be surprised how little you may get asked if your application is airtight and if the officer is in a good mood. As I always say, expect the best but be prepared for the worst.
